Monkey's Audio gives incorrect MD5?

I was experimenting with EAC, so I had some WAVs. I saw that Monkey's Audio (windows, 4.16) was giving a different MD5s than shntool and WavPack.  I used shntool on the Monkey's Audio file itself and it gave a different MD5 than the one reported to be in the tags by foobar2000. the MD5 shntool gave was identical to the WavPack MD5.

so I tested with other files, similar case: WavPack/shntool gave one MD5, Monkey's Audio gave another.  I tested MAC.exe that was installed by Monkey's Audio 4.16, and also the GUI.  foobar2000 reported that either Monkey's Audio file gave the same result which was different from the WavPack/shntool MD5 on the same file.

so I suppose the question is: intended behavior or is this a bug? if intended, can someone point me to a document which explains this?
